What kind of things are u interested?
Kyoto = there are tons of places you should visit. especially shrines and temples.
In Kyoto
Kinkaku ji temple. Golden temple
fushimi inari. lots of red gates.
Bamboo trees in Arashiyama
etc
Tokyo
Nice views from high buildings :

Tocho (Tokyo Metropolitan Hall?)

yeah it's a little far from the center of Kyoto but i think it takes about 40-50minutes from Kyoto by bus or by two trains. It's in the north-west from Kyoto Sta.
