"How many are left?" is the only grammatically correct way because the word "many" is plural. When using the plural form of a word, you have to use "are." The word "is" is singular and should only be used when referring to one object or one idea.

“How many is left?” Is incorrect. “Is” is singular. In this case you need to use the plural “are” because you’re taking about more than one item. You can get the plural from many.

Thank you Kaylabelle and LumpyLettue! I thought we might be able to use "is" because I know we can say" How much is left?". I didn't have idea that the word "many" is plural!
