To answer your question, if you substitute the [from] with [of] as in your example, it wouldn't be correct, no.
This is due to the tense. By using the word [from] as opposed to [of] you are putting the sentence in the correct tense, as anything involving yesterday is something that has already passed and thus the tense needs to reflect that.

It's a little unnatural, some more natural examples would include:
"It is a story from yesterday, not today."
"It is yesterday's story, not today's."
