I've heard people say "did you happen to do/go...?"
Would it be natural if I said "I haven't happened to..." meaning there was no opportunity to do that yet? Is this phrase actually used this way?

It is rare to respond to a question asking "Did you happen" with "I happened". However, we would use it in something like the following:
"How did you get those shoes so cheaply?" "I happened to be in the shoe shop in town yesterday and they had a one-day sale offer on them."

Yes you could say for example to you happen to visit the Eiffel Tower when you went to Paris?
