It is not worded well. It means that they checked 50% of the schools.
In the schools they checked, more than 50% of the students don't speak English natively.
In the high schools they checked, it was 40%.
So when they say "the number" they are referring to the number of students who do not speak English natively: the number is over 50% in the schools they checked.
