These phrases are super similar, and pretty much get the same point across. "I think of him as a genius" implies that in your own head, this person is represented to you as a genius (regardless of what others may think or what maybe the actual truth), "I think he's a genius" is more of a stating opinion. Try to think more so of the questions that would come before these type of replies.
"Your brother isn't very good in school..."
"Well, he's my cool big brother, so I think of him as a genius"
Or
"Did you see the mark the new kid got on his test?"
"Yeah I know! I think he's a genius"
It's really more so about the context these phrases are involved in, but they both provide similar info; your personal opinion/feelings of their intelligence.

Both sentences need the article "a": "I think of him as a genius" or "I think he is a genius"
They both mean the same thing.
As an American English speaker, I would usually say "I think he is a genius."
If you want to get very precise, there is a small difference in emphasis:
When you say "I think he is a genius" you are simply stating an opinion.
For example: "I love his work. I think he is a genius."
When you say "I think of him as a genius" you are emphasizing your perspective.
For example: "I think of him as a genius, so I was surprised to learn that he can't read."
But you can still use them interchangeably.
