—“With” was the appropriate word in the first sentence because “with” is another term for “using”, I write “using” a pen. But, “with” is commonly used for this context.
—“By” was the appropriate word in the second sentence because I guess “by” is the “medium” of the action. Just like in your example: “The house was destroyed because of fire.”
—Fire was the medium which destroyed the house
Tip: “By” could be possibly used whenever you encounter a sentence which is similar to your second sentence that has “was”.
For example:
-I was bitten by a dog.
-That rich kid was kidnapped by unknown goons.
—In this case, the dog and unknown goons are the mediums.
