It depends on what's happening. Got it can mean you understand something or you actually have it in your hands.
For example:
Person 1: "Do you have the ball?"
You: "Yes, I got it."
OR:
Person 1: "I want to eat dinner at 10:00pm. You got it?"
You: "Yes, I got it."
