With and by are both common. I don't recall ever using "at"

I would say "I'm bogged down with work." The work is bogging you down, not the location (at).

"with" is most common
"by" is second most common
"at" is a distant third… I'm not sure I've ever heard it.

Bogged down can also be used on its own : I'm a little bogged down right now.
