@FScucchiero Thanks for highlighting why you had the question. You're smart to ask follow-up questions. The reason "have" doesn't match with "your" is that "your" is not the subject. The subject is "day," and the verb has to match the subject. "Your" is just a modifier for "day" -- your day, her long day, that cloudy and rainy day, yesterday, the day my friends surprised me -- in all of them, the subject is "day," and the verb has to agree with it, not with "your" or "her" or "cloudy" or "yester-" or "friends." Nuestro día es, not nuestro día somos, because the subject is día, not nuestro/nosotros. Your days are; her days are; our day is, their day is. If you made "you" the subject, say "How have you been feeling today?" then the verb has to agree; but that's a different sentence.

The first one isn't correct, because the subject & verb don't agree in number. Your second one is perfect.

@MishaTr just one more thing, according to what you said, saying "how have your days been so far?" it's fine, right?

@FScucchiero Yes. Grammatically that works, and it's not hard to imagine a context for it. Say, someone is studying or working or just visiting in another country or even a different region of their own, or they just recently started a new job. A co-worker might ask, after the person has been there a few days, "How have your days been going so far?" Or maybe a fellow student in a program abroad says "I'm finding this language immersion very tough. I've had some rough days in class. How have your days been so far?" The context just needs to give some reason for asking about multiple recent days, not just today.
