"Remains" sounds like it's been in the background for while, and will probably stay that way for a while.
"It is in the background" sounds like it is right now.

Though, it's not necessarily "been in the background for a while".
Example:
"Once the program starts, it remains in the background, processing your data." - Though it hasn't been in the background for a while, it will likely stay there for a while once it starts. ✔
