Hello there, my question is about phrases we use in wrong way when it seems to be quite normal for us as non-ntive speakers. I heard that "of course" sounds impolite because the exact meaning of it is "yes, you stupid" or something like that... Is it true? Can you name another examples?

No, that's not completely right. We might say that to friends "Of course, you idiot" or we might think it at our boss. If he said something obvious. But. he wouldn't think it was rude or he wouldn't have known what he said was obvious.
"there are, of course, exceptions to the rule" This could be applied to learning spelling and pronunciation in English. :)
"Are you going to the party?"
"Of course, I wouldn't miss it."
"Would you pick up the telephone for me? I'm busy right now."
"Of course" These two sentences are not rude.
