They both mean that something is necessary. I suppose things that are compulsory are "more necessary" than things that are obligatory.
I think obligatory things often have to do with social expectation.
When somebody comes over to you're house, it's obligatory to ask them if they want anything to drink.
Compulsory makes me think of something more official.
Where I live, when you're in high school, it's compulsory to do community service.
