They're basically the same thing.

"I didn't mean it like that" is usually used when someone else interprets what you said in a way different to what you meant.
E.g. You might have said "You look different" and your friend might take that as meaning that you think she's become fatter and say "Are you saying I've gotten fatter?". Here you can say "I didn't mean it like that."

"I didn't mean it that way" is used maybe when you've said something that can actually mean more than one thing and someone else interprets it as the other meaning. E.g. If you really admire someone, you might say "I love him/her". The listener might interpret that as you loving them in a romantic way. If that's not what you meant, you can say "Oh, I didn't mean it that way. I meant I really admire them."

Basically though, you can use either and it really won't make a difference at all, so don't stress about the difference! :)
