When seeing someone from inside a bus, I think out of the window and through the window would sound a lot more natural, but all three could be used.
Out of the window is usually shortened in daily conversation to 'out the window', it's less formal and not really correct, but means the same thing.
I, personally, would be more likely to say "I saw you out the window".

from the window- the distance from the window to something.
For example, I was thrown from the window. Means to start at the window and move away.
Through the window means to break through/go in the window.
For example; The ball went through the window.
Out of the window means the same as through the window, but is more commonly used when throwing something from inside to outside. "I threw my ball out the window" would most likely suggest being inside a room and throwing it out of the window.
