Needn’t is an old form of English that is not used anymore. I don’t think there’s a difference.

The second is incorrect. It should be "We needn't have paid to enter the museum".
The meaning differs as well. The first implies you paid no money. The second implies that after you paid you then found out that paying was not necessary.
