They all share the same meaning, however, the word changes do slightly create a difference in tone. For example, "Japan was the country where I went" sounds very casual (like talking to a friend), "Japan was the country which I went to" sounds a less casual, and "Japan was the country to which I went" comes off as very formal, even reminiscent of old-timey speak (like Shakespearian).
