They both sounds slightly unnatural to me but the first sentence sounds more natural.
With the tense you're using in the first sentence you would need to include more information, like
I was sleeping with the window open _________.
but it slammed shut.
until it got windy outside and I had to close it.
until my mom came in and asked me to close it.
If you're talking about a completed action it would be more appropriate to say
I slept with the window open.
To make the second sentence work better you could say
I opened the window before I went to bed.
