Both mean to destroy with fire. "Burn up" is usually used when talking about fuel that is burned: "The office fire burned up all the paper records from 2002." "Burn down" usually refers to structures such as buildings: "Todd accidentally lit the oil can on fire and burned down his whole shed!"
