There’s no difference between those two statements.
“He went to a museum” sounds more natural.

They both mean exactly the same.
He visited is a bit more formal, a more educated word and might sound better in some situations. He went is more down to earth so your choice is more about whom you’re telling.

He visited a museum has the implication that the person went in and looked round. He went to a museum can mean the same, but can also mean the person went there for another purpose. "He went to a museum where he had been asked to wash the windows".

@Syntex maybe not more natural, but more everyday speech. Visited a museum sounds very natural to me, but it’s slightly elevated/formal speech.

@JetBlack might be subjective since theirs nothing wrong with using the term “visited”, but sounds slightly off to me as it’s not something I’m used to hearing in this type of context.

Yes, very subjective. It is a word I would use. And it is often used, but as I say a little more formally/more elevated language use than ‘went’.
When I was in Lisbon three years ago, it rained the first day, so we visited the modern art museum to be out of the rain. It was really good.
