where have you been? you would say this when someone comes BACK to where you are. They are here NOW, but you're asking where they were.
example:
parent to kid, when kid just came home: Where have you been? We've been worried sick. you were supposed to be home by 10pm.

means you are calling the person -- they are NOT with you -- and asking where they are
example: Where are you? you're supposed to be home by now.

@jpnsmile5801 where have you been is asking where the person was physically located for some amount time in the past. For example, if dinner has been ready for an hour and Junior is missing. When mom sees him an hour later, she might ask “where have you been?”
Where are you? is asking where the person is right now.
