In almost every example I can think of, “eat breakfast” and “have breakfast” are interchangeable.
- Let’s eat/have breakfast on the patio.
- Let’s go downstairs and eat/have breakfast.
- Are you hungry? We can eat/have breakfast whenever you want.
- I like to eat/have breakfast after I exercise.

The only times I can think of where “have” is not commonly used is when it is a command or when the speaker is referring to literal eating.
- Tim, eat your breakfast, son or you’ll be late for school.
- If you don’t eat your breakfast you can’t go outside and play.
