They mean the same but vaccinate is more common. It means to treat with a vaccine.

@SaltedEgg are you referring to the risk to individuals from side effects of the vaccine? Or the risk to the wider population of unvaccinated people transmitting the disease?

@davey101 The sentence should aim to refer to "the risk to the wider population of unvaccinated people transmitting the disease"

@SaltedEgg in that case, I'm not sure I can help.
You need to say "the benefits of A outweigh the risks of A" for it to make sense. You are saying "the benefits of A outweigh the risks of B" and that's why it doesn't work.
