Out of the two, you could say “I want to improve my pronunciation in English”, as this means in English as a language. “Of English” could work as well, but you usually use it when referring to specific words (e.g. “I want to improve my pronunciation of [word]”).
I think the more natural alternative would actually be “I want to improve my English pronunciation”, and this phrase is more commonly used.

I took survey on Twitter to my Japanese followers about this question and "in" to "of" ratio was 35% to 65%. As this show, we, Japanese tend to use "of" for any other more natural choice.
And I also found "my English pronunciation" is more natural after I tweeted the survey, but I want to know which of in and of is more natural for you natives, so I asked to you!
