The term 捜査指揮権 is quite difficult to translate into English... I read about it just now on Japanese wikipedia. I think the best option: '... and he did not exercise his right to command (criminal) investigations in cases concerning him and his acquaintances.' The meaning is that this prosecutor decided not to investigate Abe's acquaintances, right?
I am not sure where you want put 'let (him) keep working.' Is this for the 4th sentence? No, it does not quite work. But you can say to be more clear: Abe wants the prosecutor to BECOME the prosecutor general after the current No1 resigns someday.
