"How long have you been here?" Implies that the person has already been somewhere and you are asking how long they have been there already.
"How long are you here for?" is asking how much longer the person will be somewhere.
"How long you are here for?" sounds a little unnatural but it means the same as "How long are you here for?" :)

"How long are you here for" is correct but "How long you are here for" is not because it's a question
"How long have you been here" means something different. It means how long have you been here ALREADY whereas "how long are you here for" means how long do you plan to stay.
