He's not all that good looking means, he isn't as good looking as a lot of people say he is. He's not that good looking just means he doesn't look good in that one person's opinion.
To simplify: The first one compares their opinion with others opinions. The second one is just talking about what he/she thinks about that person looks, regardless of what others think about him.
e.g: "A lot of people say this guy on campus named Markus is cute, should I try him?" "No, he's not all that good looking really."
e.g: "A lot of people say this guy on campus named Markus is cute, should I try him?" "No, he's not that good looking in my opinion.
