Well, if you look into the words, when you say "freaked out", it usually includes some sort of physical reaction. Then, if you mention something scared you, it would be a bit more...quiet? Then again, they could both mean the same (being afraid). But the main difference is that "freaked me out" sounds more informal than "you scared me".
