Formally, “What will you do tomorrow?” is equivalent to “what are your plans for tomorrow?” The question assumes that you have some activity planned for tomorrow. (WHAT are your plans?)
Strictly speaking, “do you have any plan for tomorrow?” does not assume that you have some activity planned. This question asking whether you have plans. (DO you have a plan?)
However, in informal conversation, “what will you do tomorrow” and “do you have any plan for tomorrow” can mean similar things.
If I understand your question correctly, “will you be having time tomorrow?” is asking “do you have free time tomorrow?” This is similar to “do you have any plan for tomorrow?” because it does not assume that you have free time tomorrow. (DO you have time?) When in informal conversation, the speaker is usually asking whether the listener has free time to do some sort of activity.
