They both make sense, but "I like apples more than oranges" sounds better to me as a US native. "I like apples better than oranges" sounds slightly less proper. It's a little more casual, and sounds a little wrong grammatically. It sort of sounds like you are better at liking apples than you are at liking oranges.
This is a very minor difference though, and you will definitely be understood and sound fine either way.
