I think "What brings you to Japan" is more formal, more friendly and more polite.
"Why did you come to Japan" is more informal, and could come across as harsh, or possibly mean, depending on the tone of voice used.

Why did u come to Japan? Is asking for the reason of him being in Japan. Note: This is a very direct way of asking.
What brings you to Japan? Asking the what attracts him to Japan. I Think it is similar to the phrase どういう風の吹き回し
