In the right context, they can be used interchangeably. In general, however, I would say:
To bear - to suffer through something.
To endure - also to suffer through something, but there is an implication of having to do it for a long time.
To tolerate - this can also mean you are suffering through something, but the implication is the choice to do so is yours.
