It's "being," yes. It's called an "absolute phrase."
I know it's confusing. An absolute phrase can have a participle as its verb. In this case, it's "there being" (a participle phrase). Basically, "There being" means "Because there is . . ."
Just so you know, 99.9% of people would just say "However, there [is/was] no evidence to support his assertion that he is innocent, [so] he is thought to be a prime suspect." I don't think I've used an absolute clause like this once in my life. So, don't worry too much about it!
